Description

Explore molecular motion, structural flexibility, and interaction behaviour with Dextrose Technologies Pvt. Ltd. Our molecular dynamics (MD) simulation service supports computational investigation of proteins and protein–ligand complexes under defined simulation conditions. MD simulations model how atomic positions change over time. They help researchers examine conformational changes, investigate whether predicted interactions persist during a simulation, and compare molecular systems using a consistent analysis framework. Service Overview The workflow is tailored to the molecular system, available structures, research objectives, and computational requirements. Depending on the agreed scope, it includes structure preparation, force-field selection, ligand parameterisation, solvation, ion addition, energy minimisation, equilibration, production simulation, and trajectory analysis. Simulation duration, number of independent runs, and analysis methods are agreed before starting the project. A specified duration alone does not guarantee sufficient sampling for every research question. Applications • Assessment of protein structural behaviour over time. • Investigation of protein–ligand interaction persistence. • Comparison of candidate complexes following molecular docking. • Examination of residue flexibility and conformational changes. • Comparative studies of unbound proteins and ligand-bound complexes. • Support for structural biology, biotechnology, dissertation, and PhD research. Data Requirements No physical sample is required for a standard computational MD project. Provide: • Protein structure file or PDB identifier. • Ligand structure and starting protein–ligand complex, where applicable. • Ligand chemical identity, stereochemistry, and relevant molecular form. • Details of cofactors, metal ions, mutations, or other essential components. • Number of systems and comparisons required. • Research objectives and preferred simulation duration, if known. • Existing docking results or previous simulation files, where available. Discuss membrane proteins, unusual chemical groups, non-standard residues, or missing structural regions before confirming the workflow, as these may require additional preparation. Proposed Deliverables Final deliverables are confirmed in the project scope and may include: • Methodology covering system preparation, software versions, force fields, simulation conditions, and analysis settings. • Prepared structures, topology files, and simulation input parameters. • Production trajectories and associated simulation output files, with transfer arrangements agreed in advance. • Root mean square deviation (RMSD) analysis. • Root mean square fluctuation (RMSF) analysis. • Radius of gyration and solvent-accessible surface area analysis, where relevant. • Hydrogen-bond and selected contact analysis. • Ligand position or binding-site interaction analysis, where applicable. • Representative structural snapshots and high-resolution plots. • Consolidated report covering findings, interpretation, and limitations. • Results discussion to clarify the computational outputs. Optional Analyses Principal component analysis, trajectory clustering, free-energy landscape visualisation, and MM/PBSA or MM/GBSA calculations can be discussed separately where suitable. Interpretation Results depend on the starting structure, force field, parameterisation, simulation conditions, and sampling. An apparently stable trajectory does not establish biological activity or experimentally measured binding affinity. Computational findings support research hypotheses and should be interpreted alongside experimental evidence. Turnaround Time Confirmed after reviewing system size, simulation duration, independent runs, and analysis requirements. Service Coverage Based in Bengaluru, we support projects across India, including Kochi, Kolkata, Delhi, Mumbai, Hyderabad, and Chennai through digital data submission and remote consultation.
